If your website/ftp is being attacked again and again by then first of all change the password of it.
If you can afford Apple laptops/desktop then try to upload from apple desktop/laptop/mac.
Download any ftp software compatible with mac and try to upload from it but first clean all the files.
I m using mac book and after that my website is not suffering from any this type of attacked from virus/malware.
